Not much is known about the remaining options. However, by checking scenarios, it becomes clear Zapdos must be in a Poke Ball.
Either Camerupt or Stunfisk is in the Master Ball, according to Torkoal's rule. The total number of Poke Balls must outnumber total number of Great Balls according to Manectric's rule. And Stunfisk cannot be in a Poke Ball, according to Cryogonal's rule (since Blastoise and Gorebyss already satisfy it).
Using these facts, suppose Camerupt is in the Master Ball. This would imply Stunfisk must be in the Great Ball, as there are no more Ultra Balls available and Cryogonal's rule restricts Poke Balls. Therefore both Zapdos and Charizard must be in Poke Balls in order to satisfy Manectric's rule.
If instead Stunfisk is in the Master Ball, Camerupt could be in either a Poke Ball or Great Ball. If Camerupt is in a Great Ball, again Zapdos and Charizard must be in Poke Balls in order to satisfy Manectric's rule. If Camerupt is in a Poke Ball, Charizard is in a Great Ball, since it cannot be in a Poke Ball too, according to Weavile's rule. Then Zapdos would have to be in a Poke Ball again, in order to satisfy Manectric's rule.
Therefore, in all available scenarios, Zapdos will end up logically in a Poke Ball.
Galvantula's rule states that there are 5 Pokemon in Ultra Balls in total, meaning 2 more must be in Ultra Balls. Volcarona is already in an Ultra Ball, so according to Starmie's rule, Charizard (4x weak to Rock) and Camerupt (4x weak to Water) cannot be in Ultra Balls. This means that the options are either Manectric and Raikou both in Ultra Balls (since they must be in the same type of ball, according to Glalie) or Zapdos and Stunfisk both in Ultra Balls. According to Vocarona's rule, Zapdos cannot be in an Ultra Ball, since it would match Venusaur. Therefore both Manectric and Raikou are in Ultra Balls.

At Comic-Con, I taught people how to play the new Pokemon Trading Figure Game. It involves moving the Pokemon around a board and spinning them to attack. It's a lot of fun, and the figures themselves look great, as evidenced by this large version of Charizard.
