En una de sus naves laterales reposan en bella capilla los restos del Marqués de los Atavillos y Conquistador del Perú, don Francisco Pizarro.
Forman parte del museo, bellos retablos con elevados altares; los recintos donde se exhiben ornamentos preciosos del quehacer litúrgico, la Sala Capitular y pinacoteca de arzobispos de Lima, la sepultura de ellos en la cripta subterránea bajo el presbiterio que incluye los restos de don Melchor Antonio Portocarrero y Laso de la Vega, III Conde de Monclova (Madrid, 1636, España; †Lima, Perú 1705), XXIX Virrey de la Nueva España, XVII virrey del Perú, asà como la sala oficial de la Orden de los Caballeros de Malta, entre otros asuntos del patrimonio catedralicio.
