SystemImager and BitTorrent: a peer-to-peer approach to large scale OS deployment

This paper describes the integration of BitTorrent as a transport method to deploy OS images to a large number of clients using SystemImager (http://www.systemimager.org). Traditionally, the classical client-server model does not scale well, thus large deployments, such as big clusters or complex grid-computing environments, need to be staged. An alternative scalable and reliable method for image distribution needs to be implemented and BitTorrent seems to be a natural fit. Measurements with big clusters of hundreds of nodes show that the SystemImager BitTorrent deployment scales as expected and dramatically exceeds the performance of the existing multicast and rsync deployment methods. Experimental results of deployment time and bandwidth analysis on a large installation are documented in the paper to confirm the advantages of the peer-to-peer approach with respect to the other transports. The speed of the deployment and the support for heterogenous harware provides the means to deploy virtual clusters which are built on the same resource pool, where it is possible to dynamically re-initialize workspaces on user demand.

Andrea Righi was born in Colle di Val d'Elsa a wonderful town in the hearth of Tuscany (Italy) on 19th March 1978. He received the Laurea degree in Computer Engineering at University of Siena on 2004. Currently he is a system administrator in CINECA (http://www.cineca.it/en/index.htm), the most important supercomputing centre in Italy. He is also involved in the deployment and maintenance of the DEISA Supercomputing Grid Infrastructure (https://www.deisa.org), the European grid. Andrea is one of the active core developers of SystemImager (http://wiki.systemimager.org), a popular tool for installing and updating Linux clusters. He is an activist of OSS and a Linux user since 1999.

Brian Elliott Finley has specialized in operating systems, system architecture, and system integration since 1990. He holds a number of technical certifications, writes articles for industry publications, and is the creator of SystemImager, the popular Linux installation and update software. In 1993 he fell in love with Linux and has been active in the open source community ever since. Mr. Finley is the Linux Strategist for Argonne National Laboratory, where he is focused on effective use of open source technologies for general IT infrastructure, as well as specific scientific applications. Mr. Finley lives in Naperville, IL, US with his wife, four children, and two large dogs.

Bernard has been actively involved with HPC open source software since 2003. He was the chair of the OSCAR project from 2005-2006 and is still an active developer. He is also involved with the SystemImager and Ganglia projects.
He has authored various papers related to OSCAR and HPC in general. His article titled "OSCAR Cluster and Bioinformatics" was published in the November 2004 issue of Linux Journal.
He is interested in all things HPC, from cluster deployment, to cluster file distribution, scheduling systems and ad-hoc grid applications such as Apple's Xgrid.
Microbiologist Elaine Yeh provided an overview of Whole Genome Sequencing (WGS) analysis and innovation projects like the use of portable WGS instruments for bioinformatics evaluation of pathogens and viruses. FDA is laying the foundation for the use of whole genome sequencing to protect consumers from foodborne illness in countries all over the world.

The two-day workshop began in the Seattle research center of Novo Nordisk A/S and ended at Shoreline Community College, which features a Biotechnology Lab Specialist Program.

Relocating the Academic Health Center schools to the Downtown Campus will bring greater academic strength and research capacity to the university through its alliances with neighboring institutions.
Co-locating the five AHC schools creates programmatic and functional synergies between the decanal units, and among UB and the Buffalo Niagara Medical Campus partners.
The spectrum of teaching, research, clinical, and translational programs will be fully represented in one medical campus.
Guiding Principle 2: Promote three distinct but seamlessly interconnected campuses to promote interaction.
Convenient and safe pedestrian routes to the NFTA transit stops on Main Street will encourage ridership and reduce parking demand.
UB will support work toward a “one-seat” ride from Downtown to South to North to ensure a unified university.
Guiding Principle 3: Be responsible to the larger community by shaping – and being shaped by – broader plans and policies.
Bringing the AHC schools downtown is estimated to bring 13,000 people to work, study and spend in the city, encouraging growth of commercial and retail space in downtown Buffalo.
An expanded medical campus will create job opportunities locally and within the region.
The need for housing and services will spur development opportunities on campus and off.
Guiding Principle 4: Provide long-term capital planning and promote prudent stewardship of university resources.
Services can be efficiently shared between UB and partner institutions, such as UB’s clinical and translational research center and UB biosciences incubator, developed jointly with Kaleida Health.
Guiding Principle 5: Establish UB as a leader of environmental stewardship and sustainable design.
The adaptive reuse of existing structures is inherently sustainable; UB is currently repurposing the former M. Wile Buildling for its Downtown Gateway.
Locating development close to public transit decreases vehicular traffic and parking demand.
Guiding Principle 6: Use the excellent design of campus architecture, landscape architecture and interiors to create great and memorable places contributing to a high quality of campus life.
An investment in landscape and hardscape design will raise the bar for Buffalo’s urban street life.
Buildings will be designed for the winter season by creating welcoming interior gathering spaces for the campus and the community.
The standard of architectural excellence, established by UB's New York State Center of Excellence in Bioinformatics and Life Sciences and the Hauptman-Woodward Medical Research Institute, will be continued with new developments.

An unprecedented wealth of data is being generated by genome sequencing projects and other experimental efforts to determine the structure and function of biological molecules. The demands and opportunities for interpreting these data are expanding more than ever. Biotechnology, pharmacology, and medicine will be particularly affected by the new results and the increased understanding of life at the molecular level. Bioinformatics is the development and application of computer methods for analysis, interpretation, and prediction, as well as for the design of experiments. It has emerged as a strategic frontier between biology and computer science.
Machine learning approaches (e.g., neural networks, hidden Markov models, and belief networks) are ideally suited for areas where there is a lot of data but little theory--and this is exactly the situation in molecular biology. As with its predecessor, statistical model fitting, the goal in machine learning is to extract useful information from a body of data by building good probabilistic models. The particular twist behind machine learning, however, is to automate the process as much as possible.

Biosketch
===============
Pierre Baldi is Professor at the School of Information and Computer Science and the Department of Biological Chemistry at the University of California, Irvine and the Director of the Institute for Genomics and Bioinformatics. Born and raised in Europe, he received his PhD from the California Institute of Technology in 1986. From 1986 to 1988 he was a postdoctoral fellow at the University of California, San Diego. From 1988 to 1995 he held faculty and member of the technical staff positions at the California Institute of Technology and at the Jet Propulsion Laboratory. He was CEO of a startup company from 1995 to 1999 and joined UCI in 1999. He is the recipient of a 1993 Lew Allen Award at JPL and a Laurel Wilkening Faculty Innovation Award at UCI. Dr. Baldi has written over 100 research articles and four books:
(1) Modeling the Internet and the Web--Probabilistic Methods and Algorithms, Wiley, (2003);
(2) DNA Microarrays and Gene Regulation--From Experiments to Data Analysis and Modeling, Cambridge University Press, (2002);
(3) The Shattered Self--The End of Evolution, MIT Press, (2001);
(4) Bioinformatics: the Machine Learning Approach, MIT Press, Second Edition (2001).
His research focuses in various areas at the intersection of computational and life sciences, in particular the application of AI/statistical/machine learning methods to problems in bio and chemical informatics. The work of his group has resulted in several databases, software, and web servers that are widely used (http://www.igb.uci.edu/servers/servers.html). His main contributions include the development of Hidden Markov Models (HMMPro) for sequence analysis, recursive neural networks for de novo protein structure prediction (SCRATCH), Bayesian statistical methods for DNA microarray analysis (Cyber-T), informatics infrastructure for systems biology (SIGMOID) and, more recently, databases and tools in chemical informatics (ChemDB) for the prediction of molecular properties and applications in chemical synthesis, discovery, and drug design.

Ophiux (2016)
For her upcoming touring exhibition at Sonic Acts - against the backdrop of the emergent field of computational biology and the Google Genomics project - she invented Ophiux, a speculative pharmaceutical company, imagining its use of genetic sequencing equipment and biological machines to collect data from humans and to sample data from other organisms. Holder explains: ‘It seems as if everything has become a branch of computer science, even our own bodies probed, imaged, modelled and mapped: re-drawn as digital information’.
Ophiux was originally commissioned by Wysing Arts Centre, Cambridge, with funding from Arts Council England in 2016. The film was co-commissioned with Deptford X, London. Representatives from the Skolkovo Foundation participated in the 2012 BIO International Convention at the Boston Convention and Exhibition Center June 18-21. The conference, attended by pharmaceutical companies, teaching hospitals, venture capital firms and over 500 biotechnology companies, drew more than 15,000 attendees to the Boston area.

The Northwest Association for Biomedical Research was excited to share with teachers our bioinformatics program, New Frontiers in Bioinformatics and Computational Biology funded by the National Science Foundation. The two-day workshop began in the Seattle research center of Novo Nordisk A/S and ended at Shoreline Community College, which features a Biotechnology Lab Specialist Program.
