1236, im gleichen Jahr, in dem Ferdinand III. von Kastilien Córdoba von den Mauren zurückeroberte, wurde .die Moschee zur christlichen Kirche geweiht. Alfons X. beauftragte die Konstruktion der Villaviciosa-Kapelle sowie der königlichen Kapelle. Auch die auf ihn folgenden Könige ergänzten die Kirche.
In den ersten zweieinhalb Jahrhunderten beschränkte man sich jedoch auf kleinere Ein- und Umbauten. Erst Bischof Don Íñigo Manrique (1486-1496) propagierte den Einbau eines gotischen Kirchenschiffs. Im letzten Regierungsjahr des vierten Bischofs nach ihm, Don Alonso Manrique, begann 1523 der entscheidende Umbau, gegen den energischen Widerstand des Stadtrates von Córdoba, aber mit Billigung des Habsburger Kaisers Karl V. (Karl I. von Spanien). Hierbei wurden im mittleren Teil die Säulen entfernt, um Platz für ein Kirchengebäude im Plateresken Stil zu schaffen.

In the first two and a half centuries, this was limited to minor additions and alterations. Only Bishop Don Íñigo Manrique (1486-1496) advocated the installation of a Gothic nave. In the last year of the reign of the fourth bishop after him, Don Alonso Manrique, the crucial reconstruction began in 1523, against the vigorous opposition of the City Council of Córdoba, but with the approval of the Habsburg emperor Charles V (Charles I of Spain). Here, in the middle part, the columns were removed to make room for a church building in Plateresque style.
