An interesting theory
There are quite a bit of references to Dr Johnathan Crane AKA Scarecrow in the game.
1.you can find his mask(which is also a riddle)
2.there is a "secret room" on a boat just off the coast of the industrial district.
3.In one of the riddler hostage rooms,there a canisters of fear gas
4.the sky looks wierd(not exactly like it looked like when you were "fighting" scarecrow)
5.during protocol 10 you can find many dead scarecrow thugs all through the amusement mile
6.when you use the cryptographic sequencer there are 3 spots on it where some guy says numbers.All three messages refer to him.
Now that I've said all that,here is my theory.The events in Arkham city never happened because it was a hallucination.A pretty bold theory if I say so myself.
